A big fat plot idea is coming to town
Hello route, this is your mad as a hatter, Dawn. no drop here instead I need some help. Some of you on plurk probably already know what's this is about. It started with me thinking of a neat idea for a plot and ending with me thinking up this crazy collaborative effort to bring in fresh ideas for the game. I'm crazy and tend to over-think at times. Hopefully this will be one of those time where it comes in handy.

And deus ex machina means in regards to plot, not game mechanics. Having a god isn't the same as having a god appear to change things for no apparent reason. Greek plays were chock full of gods, often falling into ungodlike behaviors, but the cliché of the "god of the machine" only applied to the particular circumstance of a god suddenly appearing out of nowhere to fix things for no apparent reason. Which is what I'm getting at here.
I just want a plot where a pokemon is going out of it's way to do something about the newcomers.
....honestly, one of the many, many other legendaries would fit the bill much better for this idea, in my opinion. Maybe not in your exact scenario, but there's PLENTY of "guardian"-type pokemon, most of them legendary, even, who may take issue with a lot of strange trainers trampling all over their territory. Celebi would be pretty near perfect for such a role, and it's a Johto legendary, even! But I frankly can't see Mewtwo as being one of them, or even caring about the newcomers, period.

Out of them the only ones that are psychic types are Lugia, Celebi, Mew, and Mewtwo. For this particular plot a psychic type is needed. Lugia already been used for a plot. Celebi doesn’t have anywhere as near justification for attacking humans in such a way even if they are strange. Not to mention Celebi is a shy and playful creature by nature.
Mewtwo has a lot of potential though to work with this. As I see it is wants strong opponents it wants a challenge to prove its strength since that was it purpose in life. However if you think about it it's already stronger than all of the pokemon in cerulean cave. It probably already knew that only the strong can enter his cave. Only the player character is able to defeat it in the end.
Now with route involved it would witness a tread that it's never encountered before. A lot of newcomers at this point have extremely strong pokémon. It would want to face them at some point to prove it strength but being around for a while it would get more intrigued about the trainer themselves than the pokémon since they’re the ones that are making those pokémon strong. Newcomers equal new strength is what mewtwo would see. Now while testing this new strength would be good. Controlling it would be more beneficial. If he controls these newcomers; he could fight them against them against him anytime he wants, he could use them as a way to see if anything truly worth fighting against, he can have them breed strong and skilled opponents. That's how the plot would come about.

Mewtwo, specifically, doing the things you outlined for the reasons (or lack thereof) given = noooooooooooot something I can say I'm cool with at this point!
Your plot idea, in terms of characters turning against each other, can definitely 100% potentially work. Your idea of having a pokemon reacting to the newcomers can ALSO work. It's just combining the two in this particular way that it feels like you're stretching it. The reasons you're giving for Mewtwo being the "only option" makes it feel like you're just trying to shoehorn it into the role for sake of having a legendary pokemon, and you're totally ignoring the possibility of having another, separate plot to fit the bill of having a pokemon reacting.
I know I would be more than happy to help brainstorm and flesh out ideas for either or both plot options, and I think a lot of other people here would feel the same. But it's definitely concerning to me that you're basically thinking that this one idea is the only possible way for the plot to work, first of all because it doesn't feel like a plausible setup right now to me, and secondly because I can speak from literally years of RP experience that any major RP plot will not go according to plan. Ever. So if there's only one way it could possibly work, then it's going to be terribly hard to play out, since you'll NEED to be flexible to actually run an event like this. So there's a nickel's worth of free advice, there.
In any case, you asked for input, and that's what I have to say about it. I think both parts of the idea are sound- messing with people to having some good old PvP action, and having a powerful pokemon REACT to all the newcomers- but I don't think they work well combined as you have them, and I'm especially still very uneasy about Mewtwo's apparent role in proceedings, as it feels very out of character and inconsistent with game canon to me.
